In my tests with Serato, when you have a subcrate b of crate a, a.crate was always created even when it was empty, so vdj assumed that this would always be the case.
You have several crates like a%%b.crate, for which a.crate does not exist and was therefore not listed.
It will be fixed to properly show these crates as well next build. (In the current build it was already fixed for sub-crates, but not for the root crates)
