I have verifed this with my brother using the same setup. In the latest VDJ using a Pioneer DDJ-1000, when tracks are loaded but not playing and you tap near the crossfader, the deck CUE buttons flash and flip on and off. This does not occur in Rekordbox so is not a hardware issue that I can tell. Same thing happens to my brothers DDJ-1000 in the latest VDJ when he loads tracks but does not play them. Tapping the crossfader area causes the deck CUE buttons to flash and flip. If I play a track they do not do this. Only when the tracks are not playing and are loaded onto the decks.

I can't reproduce this with my 1000 on the latest version of VDJ. Can you make a video?

Most likely VirtualDJ is picking up a tiny jogwheel movement. Try to set autoHeapdhones to No or OnLoad (from VDJ Settings->OPTIONS tab)
