Maybe try to reboot your computer.... to eliminate the possibility that there is a phantom process of VDJ that did not close properly .. during the install .. (can check that using window task manager)
The filters and Folders are stored in your Windows documents, and would not be removed with an update.

I did what you suggested and it looks like it fixed it.. I have to go in and out of everything just to make sure.

One likely reason might be that you logged into other user account on Windows/Mac.
The filter and virtual folders (for the local drive) is saved in /user/documents/ for the logged in user
