If you are talking about cue points download one of the latest 2.1 skins , they all have five cue points per deck and atomix will remember them, just click on them at the required point in the track.

what i mean is, when i want to listen to the compilation CD i want to be able to skip tracks,is it possible to do this when they have been recorded on atomix?

Just enable the cut option in the recording section. Each time you move the crossfader from 1 side to the next it will make it a new file.
