Also, having an issue here with similar equipment. I'm using 2 Pioneer CDJ 900's, 1 Pioneer DJM 5000 Mixer & Macbook Pro. I have a RCA to 1/8 cable running from the "record out" on my mixer to the Input on my Macbook. Problem is both of my CD decks are running through the same channel on the outputs. I tried a variety of configurations (some below) and keep having the same issue. Any thoughts? Thx.
Deck 1 - Pioneer CDJ-900
Deck 2 - Aggregate Device
Record Loopback - Built-in Input

If you are using a standard external DJ audio mixer (I.e: Not all-in-one MIDI controller such as Hercules RMX, MixTrack Pro, etc.) then please see http://www.virtualdj.com/homepage/jpboggis/blogs/4135/Recording_your_set_or_broadcasting_when_using_an_external_DJ_mixer.html
