I've created a filter folder, but I have a lot of doules in the file. How do I delete the doubles? Is there a function that will detect all doubles or do I have to delete them one at a time manually?

That depends on what you mean doubles. Do you see the same file exactly more than once in that folder or are there more than one copies of that song in different folders in your Hared disc ?
You can try Config->Browser, choose each one of your Hard Discs and do Check, Clean and Fix for each one of them.
