Sometimes when I open VDJ8 many settings are not as I've left them, or saved them in mappings. Just now, I launched VDJ8 and found that all but one of my saved audio settings configuations have vanished, leaving just "config 1" and one of my many custom presets.
VDJ seems to be generally unpredictable in this way, and I've had several situations where things seem to have changed, mappings overwritten or not as saved, FX parameters changed...
So, my question is... am I doing something to cause this, or is there something I should check to be sure things are as I've set them up.

I have exactly the same problem - I use different midi devices for different setups and recently bought an MCX8000 - once this was loaded it seems to have lost all other configurations.

Never ever had that problem. Thngs don't just change fr no reason. Check permissions in Windows.
If you back up the Documents > VirtualDJ folder everything is in there. You can use Dropbox or equivalent or just a pen drive.
Specifically the mappers are kept in the Mappers folder and all settings are in the settings.xml file
I backup once a week, it takes seconds and you can always go back if something screws up.
