I've searched for this and can't find it and it probably is a dumb question.
I just downloaded Virtual DJ and I like what I see.
I have nearly 47000 tracks on an external drive, I did Batch-> add to search ID. Everything loaded fine. I then used the "Analyze for BPM etc", left it running overnight and that's worked fine as well.
Now, what happens when I add tracks to my external drive? If I use those commands again, will it scan the whole drive all over or will it ignore ones it's already done and just scan the new ones?

To add the new files on Search DB you will do the same procedure.
However, in order to scan them, use the "Not Scanned" filter folder that's installed by default on your system inside the "Filters" folder on the root of the browser.
If you select ALL files (as you did before) and select "Scan" then indeed VirtualDJ will rescan all files, not just the new ones.
The filter folder mentioned above, shows you only tracks that are not scanned by VirtualDJ. Therefore you can select all files inside that folder and scan only those files.
